bad if it is used as navigation or anything that prevents a search engine from spidering

Javascript should normally be used to enhance functionality, nor for replacing what should normally be plain HTML based content

Javascript should only be used to provide behavioural functionality, it should also only be used to enhance the current (working) system so that visitors without Javascript can still use the website – it's commonly referred to as a "gracefully degrading" system.
There are some exceptions: for example web applications that can't run without Javascript – like Google Maps, etc. Even so, you should be making sure your application/website performs without Javascript before you even think about adding any.
To answer your question: Search engines don't care if you use Javascript, simply because they don't run in. So long as you follow the rules about only using Javascript to enhance, then you'll be fine.

Yup all has already been said.
You have to make sure that your site will function correctly without Javascript when you use it, as if your site relies heavily on JavaScript for it to work then it is useless. You don't want someone to go on your site with Javascript turned off only to find that they can't see or do anything, that is bad web design.

From an SEO point of view the only real thing to worry about is links, as has been said, bots cants read javascript, so if your navigation uses javascript then your site won't get spidered properly
