Not had this issue before but noticed it on a few sites as of late.
In GWT a domain might show, say 31 indexed urls, but do a site: search in google returns much less. It isn't a case of the pages just not ranking very well, they simply aren't there in the SERPS at all. Even typing the url in won'[t bring them up in the results.
Any simple reason this would be happening? Like I say, GWT says it has indexed them.

Has been a few weeks now. Before I redid the site, there was no sitemap and everything was done using Flash, so only the index page was actually indexed in Google.
Within 3, maybe 4 days of submitting the urls to Google, they appeared as indexed under the sitemaps section in GWT.
I did kind of come to the conclusion that it may be a Data Centre thing, which I can almost get my head around. I just would have thought that if it can show as being indexed in GWT, then it would use that same information when I search? Apparently not!
