Just wondering whether it's worth it to invest my time learning how to set up an e-commerce system (possibly Magento) and then creating an e-commerce website using it for my customers.
Is it expected to completely create your own template? What would be a reasonable price to charge using a basic / already-existing template? Are you only able to charge upwards of £1,000 for custom build e-commerce solutions?

Yes
think of it in terms of time
From start to finish, how many hours will you be on the job
Installing templating and configuring Magento isnt a walk in the path, it is a sequence of fairly hard tasks
If you spend a week doing it, charge a grand for it

What about downloading a template (under the client's consent ofcourse) and installing that?
It all seems to me like it's cutting corners, but i still understand it's a lot of work.

Yes, so long as you understand that the skill in the job is what you do after the twmplate is installled

Yep, I agree with everything above.
Although I would recommend designing the site based on what exactly the client wants, not necessarily a template just because it's easier/quicker. I think charging £1,000 upwards would be fine, and depending on the requirements/work involved, you can charge up to £5,000 for websites.
